Info on Building a Healthy Home?

I am in the process of planning to build a new home.  An air make-up exchanger (heat exchanger) has been suggested to us.  We understand that there is duct work involved with this technology.  We are concerned about dust and don't want to promote it.  As well, isn't opening windows in the house a healthier option?  Does this system promote health or hinder it?
